Does this game use Mendelian inheritance? i.e., if I breed a pet that has a homozygous visible gene in G1 with one that has a homozygous visible gene in M1, will the offspring always carry (and never show) both genes?

Yes, that is correct. One important thing to remember is that a pet must be tested to show any carried traits. If it isn't tested, all visible traits will show as homozygous when in reality that may not be the case.
