If I use my philter of trait disruption do I get to reallocate the points or is it random? (I'm hoping to start a themed project...)

It's all random, unfortunately.

I will note it retains the trait distribution (so a 2v1c pet will remain 2v1c, a 3v will remain 3v etc., though a vis with a hidden can end up without one and one without can gain one) but yeah, they're completely random in what traits they select.
There's a post in the Suggestions forum about the possibility of a better/more expensive one that does let you pick the traits, but that's only a suggestion
