This stable in my list says it contains 103 of 100 pets, but when I go to the fourth tab there seem to be three empty spaces. The new pets that I catch go to the last stable instead. I'm not at all sure what's going on, so I haven't tried moving anyone into or out of it in case they disappear or overwrite something invisible.

Hm. Interesting... Never seen this before.
I went through and there were a few duplicates where pets were assigned the same stall on your 4th tab. I went ahead and fixed it and atm your Stables is 100% full.
There was one left over and I moved it to your Hatchery. It will auto move to your Stables on the next tick though since it's already an Adult.
