For both Faerina's Shrine and Ethernia you can get them through quests/tasks. They can then be used to buy items from the town's armory and in the case of Ethernia you can buy Puffadore eggs.

But I'm done with elaiser's haven! I did 10 missions, and...wait! What are tasks?

in the old system they are quests but in the newer system they are called tasks. From what I know you can not get bagdes for the Haven. The ones that give you bagdes are found on the quest/task board in town.
