I'm working on a project and have been using the breeding grounds. Ive noticed that when the parents both have traits in the same slot, one trait always seems to get thrown over the other. I assumed the visible trait would be the one to get passed on, but sometimes a carried trait will be shown visible on the offspring. Do traits have a dominance order that is followed when two traits try to occupy the same slot?

Yes they do!! Letters closer to 'A' are more dominate (with the exception of 'N' for none)
You can see which traits correspond with which letter by opening up the generator in another tab.

If you know how the punnet system works this is pretty much the same thing but more advanced and closer to what really happens in life. (and I use the punnet system to calculate the chance a trait being passed on)
