Thunder and Bolt are being a huge problem for me. Help?

It may be a good idea to use a Tank, Cannon, Cannon or in your case Tank Cannon layout for your party.

Make sure your gear reflects your stat and proficiency choices. Also have some elixirs and droughts on hand. Another thing you can do is fight in a lower level zone till you have full mana and make sure to go into battle with full health.

Took a look at your pets, and will recommend you to restat/reequip your pets. I'll usually link the first guide Kosa has linked above.

The main thing to remember is that you have to choose between strength or intelligence. If you add points to one, don't add any points to the other. Physical damage is based on strength, magical damage is based on intelligence. Your pet will use the damage that is higher, so any points you add to the other would be wasted.

Likewise, when choosing equipment, choose those that adds more to the stat that you've chosen, instead of those that splits equally between both/all stats. Make sure your relics add more boost to the damage type you've chosen as well, instead of splitting it.

These will make your pets more efficient in fighting.

I am having trouble too, just keep leveling your pets on missions and that should significantly help.
