If I were to try to apply a scroll to a pet that doesn't have anything in the associated slot, but has two other visible traits, would it allow me to choose which trait was replaced? Or would it remove one at random?

It will randomly choose the visible trait to remove, assuming neither visible trait is a restricted trait.
