So, I was hatching my most recent batch of project eggs, and I noticed that one of my females had a hidden. Turns out that my noob self misbreed when creating one of the older batches. This is the only pet that this has happened to.
Is there a way to remove the visible trait without killing the hidden (the one I need?)

No, there is no way to remove only half a trait. You either nullify the entire trait slot, or you continue breeding and attempt to breed out the undesired trait.

like Mikazukichan said, there is no way to split the trait from it's ressessive. I did encounter a similar issue in one of my older projects to lower the risks of it spreeding it may be better to remove that pet from the gen pool if they have only 1-2 traits, otherwhise, if it have severals others wanted traits try to breed it so this slot would get carries only to weed out the unwanted trait. ^-^
