A couple of my pets were defeated and are now unconscious. If I use two new pets in my party, will the two unconscious pets eventually "wake up" on their own? Or do I have to go to the Plaza and pay the fairy?

You don't even need to switch them out. Just wait a couple of minutes and they'll wake up and start healing on their own.
