I assume they must be very expensive. But do you get them by chance from certain events? or in certain places? Or are there special shops, later down the road, that actually sell them?

You can get essences by defeating enemies or nurturing eggs, although it's pretty rare to get them this way and you can't guarantee what drops. If you're after a certain essence, your best bet is buying them from the diamond shop or checking the trade broker.
