If you're breeding for stats do you look at the base stats of a pet or the ones they get through leveling? Like some have high base stats at level 0, are those the ones I want to breed to?

Yes, you want to look at the base stats, since everything else is built on top of that, So if you're doing a stat project, breed to pets with higher base stats, then use stat philters when hatching the egg to increase it further.

when you nurture the eggling or hatchling, does it have a chance of increasing in stats?

nurturing hatchlings do increase their stats by a little. nurturing eggs help them hatch faster.
