If you get one proficiency point every 5 levels, to get to the 50 mark on the proficiency tree, you would have to be level 250. If the level cap is 60, then you would only ever get 12 proficiency points on any pet before you reach level cap. Is there something I am missing here? Is there an alternative way to get proficiency points besides leveling? If not, why is the only way to fill the proficiency tree to get to level 250, which is an insanely large number which little to no games allow with their cap level?
Once they hit level 60, they'll have 12 proficiency points.
Currently, since the level cap is 60, the proficiency points are likewise capped at 12. When more of the exploration is released and the level cap is increased, the max proficiency points will be increased as well. =)
I did hear that the admins want to change some parts of the proficiency points, but I'm not too sure exactly what and when they will do so. =P

As quoted above, the current cap is level 60, and 12 proficiency points.
When the admins planned the game, they intended to have a max level cap of 250 when the full game is out. As seen on the explore map, there are only 3 available regions (which is the extent of the storyline) and the rest of the map is unavailable. There has not been any new content for quite a while, as the admins have been making revamps in the game, and working on relaunching the site.
They should be launching the megazone soon, which will raise the level cap to 75. And hopefully when they relaunch the game, the story content will be fully released. They may or may not change the level/proficiency system when the game relaunches.

Thanks for answering; it really helped explain a lot. Wow when Sylestia is done it's going to be an amazing game, filled with lots of content. I can't wait :)
