So it seems like the breeding system here is deep enough to be something I could really get into, but there's a number of questions I had about the site?
When I do the quests and see monsters with stars, I'm guessing the stars are indicating their genes in some way but I can't seem to figure out exactly how. Can someone explain that to me?
What can I expect to find in the scale shop? I'm guessing that the price of the egg also has something to do with it's genes, but if anyone can tell me what to expect form certain price ranges that would be great.
Is there some sort of dominance hierarchy for genes? I've only breed one pair of monsters but both of them had visible genes, and none of the test babies had any of them. Are all the genes recessive to no gene?

Not used to seeing them being referred to as monsters xD I usually call them pets. =P
You already know the answer, but I have pictures to help in remembering these~ c:
Though, the second one can be a bit incorrect in the legendary/mythical area.
You can check out the rest of my guide pictures though, I included a note with the corrected values.
Also, the rarities between the old interface zones (umbra forest/viridian meadows) and new interface zones (astryl's vale/festival zones) vary.
In old zones, uncommon = 2gp, usually 1vis
rare = 3gp, usually 1vis1carry
epic = 4gp, usually 2vis
while the new interface corresponds to the picture. c:
with regards to scale shop:
The more scales the egg is priced, the more likely the pet will come out with more genetic traits.
This is a link to a forum thread where people posted their results from scale shop eggs, so you have a rough gauge on how much to pay to get that number of genetic traits. http://www.sylestia.com/forums/?thread=17278
with regards to gene hierarchy:
How genes work is that the baby will receive one from the mother and one from the father for each genetic trait slot. So if the parent is visible(eg AA), the baby is guaranteed to have something passed down from that parent. If the parent is a carry(eg NA), the baby has a 50% chance of getting something from that parent's slot. If the parent does not have anything(ie NN), the baby will not get anything from that parent's slot.
You are right in that all genes are recessive to no genes. So if the pet is a carry (NA), it'll not show anything, but still have a 50% chance of passing that trait to its offsprings.
To know the dominance of genes amongst themselves, use the advanced search or the generator. Genes that are above are more dominant than those below. If you see the letters in the adv search or from viewing the pet's url, A will be dominant over everything below it, B recessive to A but dominant to the rest below it, and so on.
Hope these helps. =)
