How do they work? Can they become dominant through breeding?

Within each gene/mutation slot, there's a number of different markings (ie zolnixis have Tribal Stripes and Painted in one gene slot), so whichever one shows up is dominant, and the other is recessive.
Usually, when you're in the generator, the trait on the top of the dropdown menu is the most dominant, and from there, each successive trait under it is recessive to it.
When you're looking in the pet search, dominance is based on the alphabet. So say a gene slot has AB, that means gene A is dominant over gene B.
Through breeding, you can breed out the dominant trait and get BB. Takes a bit of work and tries though. Have you heard of punnet squares?
