So, I saw a lupora that I wanted, so I used a trap on it. It was the last enemy in battle, and, well... just look at this:
I looked, and it's IN MY STABLES! I just don't get it, and I'm scared that if I just kill it, I'll lose the one in my stables.

Defeating the pet will not have any affect on the one in your Stable.
Obviously, this situation should not happen and I'm not really sure why it did. But you can safely end the battle.
