I can agree with Tap on a few games~!
(RuneFactory 3(DS) and 4(3DS), Chrono Trigger(SNES/DS) and even FFTA(GBA)/FFTA2(DS) )
Are you familiar with the "Tales of" Series? Tales of the Abyss (originally for the PS2) was remade for the 3DS and is my opinion is one of the best out there. :) If you've not played any Tales games, this would be a great introduction into the series. Most of the Tales games are unrelated, but are for multiple different game systems, so if you get and like ToA, I'd recommend looking at the other Tales games if you have other systems. (Phantasia for the GBA, Legendia for PS2, Destiny and Eternia/Destiny 2 for the PS1(although these are really hard to find D:), Symphonia for gamecube, Vesperia for XBox 360, Graces f and Xillia for PS3-although these last two I've been sorta eh about, but at the same time these are games that can be played with 1-4 players if you've got friends over.)
Fire Emblem Awakening for the 3DS is another good one. It's a tactical strategy RPG with some pretty fun characters, story is meh, but gameplay is very fun. :)

If you're looking for good games I have 2 games that would fall into several of your categories! The first game is a normal DS game and tends to be hard to find.
Zero Escape: 9 Hours 9 Persons 9 Doors- you play as the main character, Junpei, who wakes up on a sinking ship. Obviously you must escape the ship before it sinks in 9 hours, but the person that puts you there doesn't make it easy to get off the boat. It's more of a visual novel game, but it also has horror and mystery elements. The parts of the game that is gameplay is a typical escape the room type puzzle. ALL of the characters in this game are fantastic in there own ways and I feel attached to all of them minus 1 or 2! Lots of plot twists and half the endings will leave you in tears. It's a great game and it'd be about 20 dollars, and if you see it in the game store I defiantly recommend it!
Zero Escape: Virtue's Last Reward- The sequel to the first! An almost completely new set of characters with equally interesting personalities! This one is for the 3ds and came out about a year ago. Once again it's mainly a visual novel with escape the room puzzles. This game has 27 endings I think so you'll be playing it for days. Although there is no real "Good" end there is a true end! Half of the endings will leave you speechless. Word of advice though, most people you think you can trust, you can't.

You could try Kingdom Hearts 3D: Dream Drop Distance
It's approximately 39.99 if I remember correctly. It should be at Game stop.
