This boy had fairy enchantment and tribal armor, both visible, before the revamp. However, he can no longer choose the fairy enchantment at all. I'm not in a rush to have him fixed, but it's really odd since none of my other nytes with the fairy traits had any problem, not even the one with the gene visible.

It did not have Fairy Enchantment, but had Fairy Adornment.

Looking in the database, it is eligible for Fairy Adornment Visible and Carried in the Re-Gen.

It clearly shows that it had adornment visible before, but the option to select any of the mutations is greyed out for me. Hence my entire issue.

Okay. I was able to figure out the issue.

Since you had used a Mutator on it, it was eligible to choose any valid Trait replacement. However, this was using a different ruleset that excludes Restricted Traits. I had to add code to basically combine the two modes so that you can choose either any replacement Trait because of the Mutator as well as any valid Restricted Traits the pet had prior.

It should now appear in the drop down menu. However, I am not 100% sure it will work when you try and actually submit it. So let me know if it doesn't and just screenshot or copy/paste the error that you receive.

I can now pick any of the fairy adornment traits. However, it is doing what you thought might happen and saying it isn't eligible. No matter what fairy trait I pick, it won't allow it.
