I have three level 60 pets that I have used to battle and defeat many level 60 enemies, but their expertise level is still the same (0%). Do I just need to battle more, or is there something I'm missing about expertise?

Nope congrats you have reached the level cap until the mega-zone is released!

Expertise is going to be unlocked along with the next level cap when the MegaZone comes. As yet, it isn't active.
