If I use two pairs of sea pebbles, will the second pair override the first? I could determine this empirically, but I'd hate to waste sea pebbles.

If you have used the max amount of Sea Pebbles for a specific pearl then no they will not override the previous set. I know this because I tested it out earlier today.
Ex- If you have a Cata with a golden pearl but have already used two Sea Pebbles then adding another set will do nothing. You will get a notification saying, "You have used the max amount of this on this sandbox." and you will keep your pebbles. It won't override or anything like that. It is the same with all pearls.
