I'm just not understanding how to defeat the evil people in Faerina's Shrine. I need some serious help. Does anyone have any tips, that I can use? For some reason this is real difficult for me.

Are you able to get to Sanctuary of Saerielle?
You should unlock your 3rd party slot and have a 3-pet team. And follow this guide to help build a party with distributed points and equipment so you can get some damage done.
If you can link me the 3 pets you intend to use for fighting, I can help you out in detail. :)
