For example...
Mutation one is blue(on a theme), so i dye it to red, but its not the red i want. If i update it to the themes regular color, am i able to re dye it again?

Youre able to use as many dyes as you want, even without updating it to its regular color.

oh wow, so if for example i was changing the all the colors of a pet, i can use as many as i need to on that same pet

yes- there is no limit on pet dye use at all. You can dye any and all slots as many times as you like.
(which is necessary- after all, lesser dyes don't have the best accuracy, so sometimes you need to dye multiple times to get the right colour in just one slot.)
