I believe you also have to hit 'set party' after changing your pet line-up on the party screen.

the Inbreeding % on pets (just an informational stat on this site, rather than a detrimental one) is the result of pets having the same pet in their lineage more than once (pets cannot breed with their immediate family- their parents, children, siblings or half-siblings- but they can breed with their grandparents/grandchildren and cousins).
Example, this puffadore only has two great-grandfathers instead of four, though she has four great-grandmothers.
