Okay, so I haven't played in a very, very long time. I just came back and was looking around, trying to remember how to play. I remembered the proficiency points, but when I went into that page none of my pets had elements anymore and only have 3 points, and I swear they had way more previously. Several of my pets are level 60 and had three points. Did that system change or something? More levels needed for points?
Rather confused at this point. Someone help?

Yes, the system has changed. You can read about it here: https://www.sylestia.com/forums/?thread=44190. In addition, I'd recommend reading the proficiency tutorial. You can find that by pressing the red question mark on the proficiency page.
