I have a regular Luffox essence, and the Generator isn't taking it. Does the generator only take Mystical essences?

You should be able to use a Regular essence. I just checked...when you click Load an Essence theres three options across the top of the pop-up... You need to click Regular in order to see the Regular Essences in your Inventory and to load those Essences. Hopefully that helps?
