i've never did this before, so i wanna make sure: can two pets still breed together if they have the same mom, but has a different dad?

nope, sibling can't breed togedther they will refuse, same if you try to mate a parent with his child.

but what if i breed two pets with the same mom but different dad? it doesn't show them as siblings on the pet linage

they are still conciderate as sutch in breeding. if they are related by one parent you can breed it with the third ''parent'' that a bit complex but there is an exemple :
A is the offspring of X and Y
B is the offspring of X and Z
you breed B and Y and you get C
you breed A and Z and you get D
C and D can breed togedther
That's a good trick to do if you want to start a breeding project.
