I found 4 eggs in the troll caves and 3 in the fungus groves and none of them are appearing in my hatchery were are my eggs?

It looks like you have two Hatchlings in your Hatchery. Eggs will automatically hatch themselves if not hatched within 24 hours.
Also, when collecting Eggs, there is a chance that it can break and the attempt fail. I am not sure if that is the case though in your circumstance.

it said that i picked them up and they never showed up in my hachery the two hachlings i have came from the windmill area

I believe there is only one Eggling that comes from Esior's Fields.
When collecting Egglings or catching Pets, you can always verify that it was added because a link to its profile page will be displayed afterwards. You can click that link to verify that the pet is yours.

I just had the error of the egg being picked up at the troll cave and not appearing. I wasn't really paying attention but I know I clicked the button to pick it up but it's not there, is it just gone forever?

There is a chance that the Eggling is destroyed. My guess would be that is what happened.
