How often can you find eggs in the zones? Are there any other ways to get eggs (besides the scale shop, I know that already) ?

Eggs found in zone get more rare the further along in story you get. They are fairly common when you first start out.

Once you unlock the third zone, you are able to get Ny'vene and Puffadore eggs from the third zone city.

You can also acquire eggs through breeding ^.^

You can find egg in zones, chest the egg shop or buy them from users.
I encounter them pretty frequently but it all comes down to luck
