It is hard to tell seeing as your pets have not been tested, but I'd say either or both of them have that gene Hidden underneath their Vis.
Pets can Hide traits under their Vis, each trait (for the now) is given a letter. So take your male, without being tested his code looks like this male&gd1=NN&gd2=NN&gd3=BB&md1=EE&md2=NN&md3=NN& and your female looks like this female&gd1=NN&gd2=NN&gd3=AA&md1=NN&md2=NN&md3=NN
But I would say that if you got them tested they would then look something like this female&gd1=NN&gd2=NN&gd3=AC&md1=NN&md2=NN&md3=NN
So that both the females Vis of Advanced Runes (A) and hidden of Galaxy Stripes (C) would over take the males vis of Lucky Runes (E).
If you test them these hiddens will not show up on the pets profile but you would be able to see them in the search, or on the pets code. Testing would also show if the pets had any carried which show up as NA (or what ever corresponding trait)
I hope this has helped :)

*prods*
Willow typed up an in-depth explanation up there.
Every pet has a visible. Then they have something HIDDEN beneath it. You can't see it unless you test the pets. Then you can see it in the image code or on advanced search.
So, say your pet has visible lucky runes and the mate has visible advanced runes.
Those traits are "BB" and "AA" respectively, if they have NOTHING underneath.
The baby had Galaxy Stripes, though, which is "CC" if nothing is hidden under it.
Sylestia genetics work on Punnett Squares. AA is more dominant, or likely to appear, than BB or CC.
Your pets had to have had AC, BC.
B C
A AB AC
C BC CC
