There is a red arrow in the lower right hand side of the exploration screen. If you click it, a window will pop up with all of the items you can use while in battle. Click the item, and the pet to use it on.

Yes, but do I have to put my elixirs in there first? Every time I click on it, there isn't anything there but my party pets.

You have to click that red button while you are in battle. If you are not in battle, you can use potions straight from your inventory page.
If you see pets there should be a button underneath them that says use item.
