After getting a completed mission notice I hit the complete button and it gives me the message that I don't own the pet. I have had this happen twice now, unfortunately I am not sure if it is the same pet. I do know that I have not gotten rid of any of my mission pets.

This is just a bug when you happen to click the button twice quickly.
Don't worry, the mission completed as normal. It just parsed the second click afterwards and with how it works, ends up spitting the "You don't own this pet" error.
