I have been trying to breed a male from 2 pets that I own. I make sure that male is chosen when I breed. When the egg hatches I get a Female.

Having male or female selected only has an effect on the 'Test Breed' button, so you can see the possible results of both genders from your pairing. Note that it says 'Possible Offspring' above the male and female selection buttons. It doesn't have any effect on what you actually get, it's pure chance as far as I know.
