OK this is going to sound like an odd question but I had to ask. Does the game track siblings parents etc and it prevents inbreeding ?

Yes. You cannot mate siblings or children with their parents.

I assume it won't matter then if two pets share the same great-grandparents?
(That is to say, if I want to breed a 6vis couple, will I be able to use the same generated Generation 0 if it's that far back in their pedigree?)

The short and sweet answer: Mates can't share a parent and mates can't be child/parent.
Otherwise, you can inbreed to your heart's content. :3
