I apologize if this was posted in the wrong forum. I went back and forth trying to decide if it should go in the noobie forum or the breeding forum....
So I read through the breeding guide but I am still a bit confused about which mutation would be dominant?
Take this pairing for example
Male with:
Gene 2 : Visible Mane Highlights
Mutation 2: Visible Fire Mane
Mutation 3: Carried Carousel
Female with:
Gene 2: Carried Mane Highlights Mutation 2: Visible Saytr Horns
According to what I read in a few posts it was stated that the genes as they are listed in the drop down menus are listed in order of dominance?
So by that statement am I correct in my assumption that this pairing will always and only produce the Visible Fire Mane? I looked at their code and neither carries a different recessive for mutation slot 2 (at least as far as I could tell..). Does that mean that they will never ever produce a hatchling with the Saytr horns?
Which would totally bum me out by the way. I specifically used the greater gene mutator to add a mutation differing from the female's mutation so I would have a larger variety of offspring. If I just hosed myself out of Saytr babies trying for more variety that would really suck :(

Not quite, actually! (It's confusing, I know! I'll try to help as much as I can.)
So for your male, This is his Link:
See the area I have bolded? That's his mutation one spot. If you see the letters, "CC", it means he ONLY has fire mane, so you're only going to get fire mane. If it said something like, "CD" (D=Satyr horns) There would be a chance for the baby to come out with Vis/Carried Satyr horns. If you look in the search engine, when looking at a pet's traits, you'll see it like this: (Using my one pet as an example. xD)
Gene 1: (NN) Nothing
Gene 2: (NN) Nothing
Gene 3: (AA) Advanced Runes
Mutation 1: (AA) Tri Tails
Mutation 2: (AB) Butterfly Wings
Mutation 3: (NA) Talismans
It takes the portion of code I showed you and put's it beside the trait. So, this particular pet has Visible Advanced Runes and Tri Tails, and carries nothing underneath them. He also shows Butterfly Wings, though, but the code is (AB), meaning he's also carrying Spirit Flames! (And of course N/any letter means carried.)

So because he has CC in his Mutation 1 Slot he will only ever produce Fire Mane offspring with a Female with the mutation DD Saytr Horns?

Their offspring will probably have codes like "CC" (Only Fire Mane), or "CD" (Vis Fire Mane Carried Satyr Horns) But No Visible Satyr horns. :P

Your best bet is to take the CD offspring and breed them with another Satyr Horn vis pet.
My friend Bandy helped me work the genetic out:
CD X DD
(IE vis fire mane with satyr behind x satyr horn)
50% CD
50% DD
...I think that's how it goes. xD

Thanks to you both! I guess it's a learning process.
Lesson number 1: Ask before using an expensive diamond philter than you can't use on the same pet again. sigh.
Well I will breed them until I get the CD baby and then try to find a mate for it with the visible Saytr Horns.

I would make the most out of a pet that had a philter on it, especially a diamond-bought one. xD Patience is a wonderful thing, especially if you can give off the unwanted offspring to people who might want the stats.
