Okay, so with how traits work, you've got
No trait, empty slots (NN)
Visible traits, which are the ones that you can see on a pet (eg. BB, AA, GG)
Carried traits, trait slots that aren't visible, but have a chance of passing on the gene (eg. NA, NF, ND)
and
Hidden traits, that you can't see on a pet because their visible mutation is dominant over it (eg. BG, CF, AD)

Yes- just like a pet can pass on a carried trait (which is effectively what they are, it's just that what is N/Null/No-vis in a Carried trait is a Visible trait instead)
50/50 chance, in other words.

As I understand it, hidden traits have a 50% chance of being carried on and the pet needs to be genetic tested for the traits to be listed on their profile (unless their generated in which case it will show on the profile regardless). If you breed a pet with a visible mutation with one who has nothing in the corresponding slot it will result in a hidden.

No, that's a carry. If the trait is no-vis, NA, or NB or whatever, that's a Carried trait.
Hidden is specifically when there's a trait you can't see because there's a more dominant trait visible (they are also what you can consider a Carried trait, but they're called hidden because of this distinction)

Like.
Pet A is tested G1=DD, pet B is tested G1=FF
Offspring will only ever be DF (vis D, hidden F)

You breed Offsring A (G1=DF) with random pet C, untested and shows G1=AA
Four resultant offspring are AD, AF, CD and CF

Pet C is actually G1=AC, but C is hidden
The offspring are Vis A, Hidden D etc.

But what does that mean for breeding? (Sorry, I know you wrote it out but I'm still confused.)

Every trait has two letters, N or [insert whatever other letter], where N is most dominant and is no trait
Every pet has six sets of two letters
Every time you breed one pet with another, the offspring inherits one of each of the two letters from each parent in a 50/50 chance


So parent A *randomizes generator colours and picks random traits*

G1: GG [Picasso tfish vis]
G2: NA [henna carry]
G3: CF [pollen vis, sw.betta hidden]
M1: HK [leafy sd. fins vis, encroaching seaweed hidden]
M2: NB [carried spash wing]
M3: NN [nothing]

parent B

G1: OR [vis henna, carried clownfish]
G2: EE [vis clown triggerfish]
G3: DG [vis irrridescence, hidden lotus lights]
M1: NI [carried sea fur]
M2: NA [carried dragonfly wings
M3: GG [vis seaweed whirlwind]
*doesn't alter the urls because lazy*

Offspring could be
G1: GO or GR (Always vis G from father, either hidden O or R from mother)

G2: NE or AE (Either carried E from mother, No-vis from father, or Vis A from father, hidden E from mother)

G3: CD/ CG/ DF/ FG (50% chance of vis C from father, with hidden D or G from mother, 25% chance vis D from mother, hidden F from father, 25% chance Vis F from father, hidden G from mother)

M1: NH/ NK/ HI/ IK (25% carried H from father, 25% chance carried K from father, 25% vis H from father, hidden I from mother, 25% vis I from mother, hidden K from father)

M2: NN/ NA/ NB/ AB (25% novis nocarry, 25% carried A from mother, 25% carried B from father, 25% Vis A from mother, carried B from father)

M3: NG (always carried G from mother)

So a baby might look like
