This may be a known issue and if it is I do apologize, but I was on the themed codex today and I noticed a lot of pets with specific traits were showing the wrong ones. For example, the cute witch zolnixi and emperors dragon had traits not specific to the theme. They were the two that I noticed first and took screenshots of, but there could be other pets though that are having this happen.

I have my settings on default traits so not really sure why this is happening, and it seems to only be happening to certain pets.

Yea. The older Restricted Themed Pets aren't set correctly. I have another major update to the Themed Pet Codex pending that will include getting these updated.
